Not recommended.
In VS you can't see auto-generated sections.
Besides, publishing changes is a headache.

Normally I:
1. Create my classes in app_code folder,
2. Open IIS folder (publishing target) in VS and make changes only in my classes.
3. Test and when testing is completed, copy back my files to CCS project's app_code folder.
