Proper placement for dhtml/javascript menu in CCS?

I would like to place a dhtml/javascript menu in my project. The menu script needs to be placed just before the closing </body> tag. CCS include files (Header/Footer) don't seem to be the appropriate place since <body> </body> tags cannot be used. Any thoughts on how to get the script into an include file or any ideas on where to implement the menu for all/some pages?

Sorry, I wanked-up the footer page originally which led me to believe the menu would not function. My mistake.
