I used menu builder to build a menu for my web app inside of a div box. The box width, height and color are defined in an external .css file.

When I click on the top layer to display sub-menus, it does not display out of the dig box and most of the sub-menu is cut off.

Has anyone seen this before?

I've not seen this. Try giving your div some z-index and bring it forward.
