If my project design is tree-structured -- that is, I want to publish pages into various subfolders according to their functionality -- how do I set this up? I'm really new to CCS and am trying to get oriented.

You can create new folders and sub-folders within CCS, in the Project Explorer. You can also do this directly on the disk, within your project folder
Then create new pages in CCS within each folder, or move your pages to the folders either in CCS or using Windows Explorer.
If you use Application Builder to create multiple pages, you can later move them to various folders and sub-folders as well.
