 Publishing problem in CCS 3.2.0.2

Okay, this is driving me nuts! Ever since I upgraded to this version, I have had issues with publishing projects and files. I've tried to figure out why it sometimes works and sometimes not. It seems that if I have a custom file (file.js or include_file.asp) in my project and I have that file open in the IDE when I choose to publish the project, the only thing CodeCharge will publish is those open files, regardless of whether I choose to publish a single file or the entire project. Once I close all custom files, I can use the publish all option and it will usually publish all the CodeCharge generated files (but not the custom files). I create using ASP 3.0 Templates.

Can anyone tell me why this happens or more importantly, how I can prevent it from happening. It can suck up lots of time trying to test something because you think everything has been updated via publishing when in fact it has not been.
